The JG books have been black and white for the most part. I scan color mode at 300 dpi and open in GIMP. At this point there is usually bleed through and page yellowing in the scan. Before Tower of Ulission, I would use Threshold in GIMP to convert to black and white. This gets rid of yellowing, bleed through, and reduces the file size, but leaves the fonts looking pitted. I hit it with Blur filter followed by one or two Unfilter Mask (i.e. sharpen) which helps make the fonts look better. For the few pages with color art, I select and mask the art before doing the above. The processed images are combined with Adobe Acrobat DC.
The Tower of Ulission source was in good shape. I experimented with using Contrast to fix the bleed through instead of Thresholding. I'm still learning GIMP and basically using trial and error method to get a decent result.
